Two goals in the last 16 minutes saw MK Dons lift the Johnstone's Paint Trophy in what could be a season of double success for Paul Ince's team as they also chase promotion to League 1.
It might have been a different Wembley story if Grimsby midfielder Danny Boshell had not missed a 19th minute penalty.
Ironically it was another spot-kick, converted by captain Keith Andrews, that gave the Dons a 74th minute lead. But Ince's men were the better side throughout and deservedly wrapped up victory with central defender Sean O'Hanlon's 81st minute header.
MK, who had already completed a League 2 double over Grimsby, had gone into the Trophy's 25th Final - and the first back at Wembley following seven years at Cardiff's Millennium Stadium - as firm favourites.
But in a brisk start to a match played in bright sunshine, both sides might have gone ahead in the opening 10 minutes.
Grimsby's Danny North scuffed a 15 yard shot after being sent clear by strike partner Peter Till, then at the other end right winger Lloyd Dyer had an angled drive pushed for a corner by the diving Phil Barnes.
The Grimsby goalkeeper produced another impressive stop to keep out midfielder Andrews' 17th minute shot, but two minutes later there was drama in the MK penalty area as keeper Willy Gueret conceded a spot-kick by bringing down midfielder Paul Bolland. Gueret quickly made amends, however, diving to his left to block Boshell's disappointing penalty.
The goalkeepers were playing the key roles in the first half, with Barnes again distinguishing himself as first he dived to turn aside left back Dean Lewington's 26th minute header and then nine minutes later going full stretch to save left winger Jemal Johnson's 12 yard shot.
The Dons had produced by far the greater goal threat before the interval and so it proved again in the second half.
Andrews was twice in the space of five minutes denied by Barnes, the keeper turning the MK captain's narrow-angled minute shot for a corner then clutching his 58th minute header on the goal line.
Barnes pulled off the save of the match in the 73rd minute, diving full length to keep out central defender Sean O'Hanlon's goalbound shot after a Colin Cameron effort had struck the post.
But Barnes was finally beaten a minute later as Andrews tucked home his penalty following a foul on O'Hanlon by left winger Nick Hegarty.
And nine minutes from time the result was put beyond doubt as O'Hanlon, rising to meet a Cameron corner, had a header deflected past Barnes ad into the net.
